I know there are many methods of backing up DS save files. However, I also know that some methods of backing up the save file would be taking out the save file from the actual DS cartridge and I would have to start over again on the actual DS cartridge. Is there any other methods that makes a copy of the backed up save file rather than just taking it out from the game? Also, how do I put the save file into a r4 flash cart when the save file is backed up?

Any method that backups up the save leaves it on the original cart.

Nintendo DS Save Game Backup Using The Nintendo 3DS is how i do this.

You are left with a .sav file which you can just copy to your flash cart in to the same folder as the rom, look at what your flash cart has named the save file e.g. pokemon.sav and rename your backed up save to that. The flash card should load the save without issue then.

So when the TWL save tool backs up the save file, takes the save file away from the actual cartridge or does it make a copy and leave the original save file on the actual cartridge?

It makes a copy, the save on the cartridge remains exactly how it was.
