Game Boy emulation doesn't get much more accurate than SameBoy. LIJI32's emulator covers the original Game Boy and Game Boy Color, with Super Game Boy and Game Boy Advance modes too, and it's known for its timing accuracy and a built-in debugger. It uses its own free boot ROMs, so you need nothing from Nintendo. This is the Windows version.

Download SameBoy 1.0.4
Extract the zip to a folder and run sameboy.exe. Drag a game you own onto the window or open it from the menu, and use the Preferences window for controls and scaling filters.
Tip: the debugger is part of sameboy.exe itself. Press Ctrl+C while a game is running to drop into the debugger console, and close the console to carry on playing.
If you play on real cartridges as well, Digiex has a guide to the best way to back up GB/GBC savefiles, and Wii U owners can try Gambatte 1.3.6.
