Under which storage path does the Xbox360 save its SaveGames, themes and general system files? I need a copy of the system storage path so that I can recreate the storage path folders on an HDD for modding.

They are in the Content folder on which ever storage device you are looking at.
You will see a folder for each profile, for example: Content\ABCDEFG123456789 - anything inside that folder will contain saves or content relating to that profile.
Content\0000000000000000 is where all your installed games, dlc and so on is stored.
