I tried 1292 for something else, except that version just ran everything several times faster than normal and there doesn't seem to be a way to get it to not go above 100% speed

Yeah, that usually works too, I just like doing clean and permanent jobs when changing batteries.I didn't even Solder it haha, I got a slightly physically larger battery (I think a CR2016), and just let the cartridge casing hold it in place haha, works like a charm.
It should be the same. The files in the pokemon_agbdownload folder as well as the ruby.tgc are identical for both version. Are we sure the distribution is exactly the Same on 14 and 16?

OOPS I did an oopsie. It's fine! Got the shiny as normal!Wait! I know this is old but I got v.16 and got the Zigzagoon but it wasn't shiny!![]()
Ok, I find the problem! On real hardware the "Pokémon Special Gift" option is shown only if there's a Memory Card inserted into GameCube.
As far as I can tell, he is correct. It appears every part of the .tgc file in this zip file is identical to the one on the disc except for the warning/error screen messages. Now the .tgc on root and the .tgc in the zip dont match up so they probably have some texture/text differences, the .dpf is a file which I think actually was a file printed onto the original gamecube discs so I guess at one point they had discs dedicated to just fixing that bug and giving out that shiny.
